Thanks :) I was messing around with the files and making sure everything looked good and it fixed itself, I think maybe I had to run some plugins or something that I wasn't doing, and now all my mods are showing up. Thanks for the help

Thanks a lot guys, I didn't even know if I would get any replies :) I checked the install mods and they all seem to be there, there is a problem when I run the Skyrim launcher though, it says I have an outdated skse version, but then when I run skse, everything is fine. I'm thinking that I'll just re-install skse.

Thanks, I thought that too, but jaxsonz skse tester said it was working fine. I'll still try though, because at this point I'll do anything. Do you think a mod organizer would solve the problem?

I got Skyrim a while ago, and started modding it, at first everything was fine and it was working great. I then decided to install more mods such as apachiiskyhair, a matter of time, powers and spells bundle, glowtastic etc. I would then jump in game, and only a few would be working. (Out of the list I just stated, a matter of time and glowtastic were the only ones working.) I've uninstalled and re installed all my mods, but they just won't show. They have the little check mark beside them in NMM and it's just in game where they won't show up. Also, as a side note, when I open Skyrim, the Bethesda logo shows right away, and I can't choose the data files option or play or anything, the game just starts automatically.
