Oh, I nearly forgot, the eye of Magnus doesnt appear, that could be a serious problem.

On console commands type in setstage MG04 10 , this will complete Hitting the Books and will go straight to quest four. I had the same problem and now it works. The only negative effects is you don't get the reward from HtB and the misc quests you get from the three apprentices may not work, however these are minor concerns because you can now move on the entire storyline.
