I'm not sure if you managed to fix this, but here's the fix: Delete the file "GECKPrefs.ini" located in *C:\Users\USERNAME\Documents\My Games\Fallout3" (windows 7)

I'm having the same issue but with the New Vegas version, please let me know if you find a fix for it. I was making a mod and it was working fine, but I closed it to test the mod and re-opened it and the window didn't show, and you NEED the window to do your mods and it just sucks :( I've posted this issue on Bethesda's forums so if I get a fix I'll link you guys.
