Hi, have you tried dumping/selling most of the inventory that you are carrying with you (including inventory help by followers/horses), then going into a small indoor location and trying to save? Sometimes having a bunch of stuff can cause crashes at saves.

The Jswords is a replacer.
The crafting overhaul....I am perplexed. You are saying you never intentionally installed it? (I assume you are referring to
Complete Crafting Overhaul_Remade.esp), and now you have three?And doubles of your 3d NPC?
Could you please put up a new BOSS log?
It might be something like a problem when you redid your Bashed patch (Do happen to have 2 of those floating around in your data folder?) Or it might be a load order issue..It would be easier to see things if you were willing to use TES5Edit.
Personally, at this point I would consider that restarting after reverting to Vanilla Skyrim, then adding things one at a time, running BOSS, cleaning with TESEdit if needed may be the faster solution, unless you are really attached to your character. If that is the case, post your BOSS log again, also maybe someone else will have the magic solution. Sorry this is so problematic!

I'd suggest, if you want to learn more, read everything available on both on their respective mod pages.
Decide which one does what you need it to do, which one you feel more comfortable with.
Both are tools designed to fix specific sorts of problems in saves. If you are not having those problems, there is no need to use either.
Using either includes a fair amount of risk, which is elevated by the potential for user error. So unless you need the utility they provide, using them on your game will only introduce risk without benefit.

I do not use Mod Organizer. I have never tried it, as I am happy enough with NMM. I have observed people fervently supporting it as a far superior tool, and also observed some problems and crashes attributed to it (though how much of this is user error, I do not know.). The STEP guide people prefer it.... my advice is, if you decide to try it, read everything about it carefully. Personally I can do what I need with NMM, so I haven't bothered to try it. Plus I like supporting the Nexus. There is a bunch of info on how to use MO with other utilities on the STEP Guide.
When I changed JSwords files, I just removed the original and then installed the replacement, using NMM. Because I use skyre I reran the skyprocc patch. (nothing you need unless you use skyre.) I don't use Wrye Bash, but I believe you would need to redo the Bashed patch if it is including the original Jswords.

Did you ever have any other mods, or is this the first mod you have ever used, period?
If this is not the first mod ever, then I suggest you start again using the STEP Guide revert to vanilla, because there may be remnants of other mods causing problems.
If this is your first mod ever, I suggest you have a look at Gopher's video series for beginning mod users.
Also re-read everything on the mod author's page (description, discussion, readme, everything)--your problem may be a known bug and the author may have a solution.
If that does not help, please read this post about how to ask for help, and include all the information as instructed. Particularly, in your case, your BOSS log, system specs, game settings and .ini files.

Well, you've identified your problem-
grabbed all my favourite mods from the Nexus
Now that you've also uninstalled reinstalled your folders, the only certain solution is to start over, and do things properly this time.
You need to revert Skyrim to a clean vanilla install (how you went about it may not have done the trick). For this you want to follow the STEP guide to revert to vanilla.
After that, do not try applying your old save games. That will just recreate problems for you.
Start a new character, play through until the exit of the cave at Helgen before adding any mods (or use an alternate start mod),
Clean your DLCs with TES5Edit.
Make a complete save each time before making any changes.
Re-read everything on the mod page of a mod you are planning to use. Even mods you used before--new versions may have new requirements, new installation instructions, etc.
Then, add mods and make any other changes one at a time. Run BOSS, take care of any messages it gives you. If you decide to remove a mod go back to a complete save from before you first added it, to avoid orphaned scripts or other issues.
What worked on your previous computer may not work for your new laptop, so take it slow and you'll actually be playing faster and with less trouble than you will by rushing and skipping steps.

I have AFT and 3d NPC, but I also have the patch Dhuester provides for it. (listed as Experiemental and optional, here.)
My load order looks like this:
3DNPC
AFT-iNPCFix
My custom follower
AFT
I dont use Requiem, so I can't tell you about that, but generally leaving unrecognized mods at that bottom can lead to trouble. Maybe try putting the requiem patch under your Requiem mods but before AFT? There may be specific instructions on the mod page, though. Definitely I would look at the respective mod pages for the rest of the unsorted mods and find their best placement as well.

There are lots of ways to optimize GPU performance, but to address the specific spike that you are seeing, it would help to be able to know what was causing the spikes. To do that you would need to pay attention to what was happening in the game as the spikes were occurring. For example, if you find the spikes occur when you are around certain lighting situations, or casting particular spells, etc.

Deleting mods will not remove them completely from your save.
You could try reverting to a complete save from before you first added the ones you deleted.
You can make sure your skse.ini has these lines in it
[General]
ClearInvalidRegistrations=1
[Memory]
DefaultHeapInitialAllocMB=512
ScrapHeapSizeMB=256BTW, all of those DLCs and mods that are flagged by BOSS as needing cleaning...They need to be cleaned. Leaving them as they are will cause crashes. Also all those unrecognized mods need to be properly placed by hand. Leaving them at the bottom of your load order will also cause crashes. You can find info at the mod authors page, in many cases. You can also open them up in TES5Edit to figure out where they should be loaded.
If none of that works, you will probably need to start a new game, using the Step Guide revert to vanilla to avoid bringing the problems of this game into your new one.

Have you assigned "run as administrator" to all the relevant .exe files (Steam, skyrim, NMM, skse, etc.) using the right-click "run as administrator thing?
Are you downloading the newest BOSS, hosted here (the fixed version; they were having a problem with it yesterday)
Also, are you using skse 1.7?
Other than that, all I can think of is try re-installs of all the supporting utilities, dlls, etc. Sorry, maybe someone else will have a better idea.

The dirty edits are not caused by anything you did. Everyone needs to use TES5Edit to clean their DLCs. And unless a mod author cleans their mod (which is ideal) then users may have to.
However, since you are wanting to learn more about building a stable game with mods, I would recommend you look at Gopher's excellent beginning modder tutorial video series.

I would try logging into steam, then selecting the system information (i think it is in the help button pulldown.) Check to make sure steam is set up for your new computer and is not trying to apply the settings from your old one.
Also, have you launched the game once from the steam launcher, to set the proper values in your .ini files?

So I am sorry, I got off on the wrong track, with the MCM thing. I don't know why I was thinking about that. I hope you will forgive me. As was pointed out earlier, AFT does not have an MCM menu. :facepalm:
After re-reading your first post--are you trying to apply AFT to followers you already had? If so, that could be your problem. AFT requires you to dismiss all followers before installation. Though it might work simply to dismiss them and then re-enlist them, it would be worth a try.
If that is not your situation...
If AFT loaded properly you should have a book in your inventory, AFT Help or something like that. If you have that, open it. If you don't have that, there must be an issue with the mod installing properly.
Look through the troubleshooting info in that book.
Also there is more detailed troubleshooting information in the mod authors readme (section 6).

Sorry nothing pops out except the unrecognized mods needing to be sorted, but I imagine you already do that?
Just checking--you've tried opening/closing the game, reloading the save, reloading a save from before you first entered Riften? And you did go through the gates after the guard dialogue? And trying to initiate dialog with any of the NPCs doesn't prompt them to start doing their thing?
Were there any mods you removed from the game prior to this happening?
Can you collect your papyrus log from just before entering Riften to the point where you enter the Bee and Barb or Mistveil Keep and try talking to someone?

1. Return to a save from before the fast travel. Does it work? You may be looking at a simple case of save game file corruption. It happes. The solution is simply to play on from your last good save. Yes, you loose some in-game hours, but you will lose more time trying to "fix" a corrupted save.
If going to an old save doesn't work, or if it seems to work, but Serena stops talking to you again,
1. replace your mod list with your BOSS log text file--open the BOSS GUI, select to have the log generated in text format. Copy, paste, enclose in spoiler tags. The spoiler tags are in the pull-down menu of the third icon to the left on the top toolbar.
2. If you haven't cleaned everything that needs it with TES5Edit, do that first.

Sounds like a corrupt save. Like Dhegonus says, adding new mods to a stable game is inviting the risk of instability. Sometimes you can get away with it, sometimes not. In your case, playing from more most recent stable save is your solution.

I don't know offhand, but if your look up the quest in either of the skyrim wikis they would list all the quests and their codes.

Well, you need to take care of the rest of the BOSS log messages. (especially patches and manually sorting plugins.)
However, if you are still crashing after that, I think capturing the papyrus log may be important.
Also using skyrim performance monitor to have a look at your memory usage, etc in that place.

If your skse folder is empty, just create those lines on a notepad file, save it as skse.ini, and put it inside your skse file.
If you copy/paste your BOSS log text file to a post (enclose in spoiler tags) so I can look at it now that you've cleaned it without having to download, I will.
Maybe something will pop out.
Also, you might capture your papyrus log at that area--start it up and walk around Windhelm til it crashes. Then post that, too.

Sorry but it wounds like a load order problem to me.
As MArth77 says, if you will not use BOSS, use LOOT. It is still in beta, but eventually I imagine we will all be using it.
And clean all your DLCs and any mods that are identified as needing it (LOTT does this too) with TES4Edit.
The only way to address load order issues without using either of those is to open up everything in TES5Edit and look for conflicts. Which is also an option.
