The issue I am having is when I deactivate a mod with NMM, the folder does not get removed from the parent list until I reboot the computer. This blocks any reactivate or install for that mod in NMM.
Any solutions?

My only concern about the Valve / Bethesda paywall is an update that renders non-purchased mods unusable. Donating to the great modders directly should help them decide there is a better way than lining the "hosts" pockets for a small portion of their efforts.

Read the Install for Beginners Section on their page.
You have to:
disable UFO;
load your game and dismiss any followers;
save your game and exit;
enable UFO;
reload your game.
As you recruit follwers, they should function as described.
