I suggest you to use the "option" ingame to change the settings,see if the settings will stay or not. I have the same problem,I can change the skyrimpref.ini through option,but that did nothing for me,I am not sure will this solve your problem. (I have heard that use a new account may help,you may want to give it a try.)
