Vortex is unable to manage mods you installed manually.
In the example you used - delete Weaponsmith files (all of them) and install it again through Vortex.
If you have a lot of manually installed mods, use Purge to remove the Vortex installs and scrub your game directory.
Maybe even go so far as to delete the Data directory and use Steam to validate your game files.
Then Deploy in Vortex to get the Vortex installed mods back.
Finally, add back the rest of your manual installs, through Vortex this time.

I am sorry - if you do not know what it is, I better not tell you how to run it. You can do a lot of damage.
You can Google it though, and get a good tutorial.
I only mention MMC because it is a convenient way to see how your disks are formatted, and what file system they use.

You can get AE working, but it is not an exercise for the faint of heart.
You will have to go to the mod page for every single mod, including Engine Fixes, and look for an updated AE version.
Your Engine Fixes messages indicates you have the wrong version of that.
You will get more specific help on the Skyrim Technical Support page. We really just do Vortex problems here.

Your best bet is to read the More Power Armor mod description. You can also ask your question in the mod topic.
You can also just ignore the error. Like the message says - it does no harm. But you really should understand your mods.

That would normally indicate that the SKSE scripts were not successfully installed.
Look in your game folder /Data/Scripts and see if they are there after Vortex install.
Also verify the file you downloaded is named: skse64_2_00_20.7z

Vortex per se does not provide direct support for many games. That comes from largely user contributed extensions.
Side effect of that is we here are not familiar with how those extensions work - or how to fix problems with them.

Given your experience level, Downloads might be hiding from you in AppData.
Check C:/Users/{your id}/AppData/Vortex/downloads.
After you find your downloads, tell Vortex in Settings to use somewhere easy for you to find. I recommend c:/Vortex/Downloads.
Same for your mod staging folder. C:/Vortex/Mods would be good. Don't specify the game name; Vortex does that for you.
Vortex will move these directories for you when you specify the new path. Especially never move the mod staging folder yourself.

Irrespective of game - Windows requires hard linked files to be on the same drive.
If your game is on the A: drive, and Monster Hunter World allows hard links, the mod staging folder must also be on A:. Windows rule.

It appears you are trying to use Skyrim LE mods on Skyrim SE. You can't do that.
Skyui specifically should be SkyUI_5_2_SE. Check them all.
As is always the case with mods, if you have a broken set start disabling them half at a time until you find the break.
Skyrim problems should also be taken to the appropriate Skyrim mod support section. This forum is for mod manager problems.

Re-install the Epic launcher. It is required for the games you have, and does not keep mods from working.

I would suggest checking each of your drives for errors. Do a full scan.
(When you uninstall - also make sure appdata/roaming/vortex is gone)

If it were my system, I would delete the data/scripts, meshes, and textures directories, along with anything in data not installed by Bethesda. Then Steam Validate.
It is not my system - so the only set I can recommend is delete the game and reinstall. The Nuke from Orbit option. Better safe than sorry.

When it says "Not a valid DLL" it means you have installed a 32 bit mod from Skyrim LE in the 64 bit Skyrim SE. They are not compatible.
When you download a mod, read the description and verify it is for Skyrim SE.
(Note: in Skyrim SE, NIOverride has been replaced by Racemenu)

When you run FNIS, it will identify what version it is:
Generate FNIS Behavior files for Users V7.6 (Skyrim SE 64bit) Call this tool: (IMPORTANT, or else all charactes will FREEZE!!!)- After installing FNIS, or any mod that uses FNIS- After deinstallation of any mod that uses FNIS Try running it with no other mods enabled. Then try it with just PCEA2. Make sure it is the SE version. -

Let me have a crack at a couple.
1) You have one version of Vortex you are using. Purge mods from that version - and clean up your game directory. Remove everything not installed by Bethesda. Then start Vortex and Deploy.
2) Neither Purge nor Deploy change anything in Steam.
3) Vortex does not change any game files. Mods may be loaded in place of game files - but they do not change those game files either.
4) Profiles are not to accommodate additional users on your computer. I have maybe 20 profiles on my single user computer. Every time I want to try a script-intensive mod (likely to break my game), it gets it's own profile.
5) Skyrim LE and Skyrim SE happily co-exist. I run both. ~150 mods on each. Just be careful - do not use mods for one on the other.

Vyxenne - Vortex Purge your game directories before you copy them. Otherwise Windows Copy does bad things to your hard links. (deep copies)
After the move, Vortex Deploy puts everything right again.
If you got C:/Users/{your ID}/AppData/Roaming/Vortex, you should have gotten everything.

Good list.
Now disable them all and enable just the vital ones.
Engine Fixes part 1 and 2, SKSE 64, FINIS, CBBE and Bodyslide. Maybe a couple of others like PapyrusUtil.
Deploy those.
Run the SKSE 64 loader through Vortex or with Vortex closed. Does not matter which.
Does that run? If you can't find the SKSE 64 loader - you did not install it correctly.

Post the Vortex log at the time it crashes.
If it were me, and I was totally out of options - I would try deleting the folder C:\Users\{your id}\AppData\Roaming\Vortex\skyrimse.
Look in that directory and if you have Downloads there - copy it somewhere else first.
That should nuke the Skyrim profiles and let you start over.

Your game got out of synch with Vortex somehow. If Vortex found a missing file in the game directory and you said "use latest" - that deleted your mod contents.
To clean it all up:
1) Issue Purge from Vortex. That removes the hard links.
2) Clean up your game directory. Delete everything not installed by Bethesda.
3) Validate your game using Steam
4) Re-install each of your enabled mods from the right hand drop down. That refreshes them from the Download archive.
5) Deploy - and you should be back in business.

Understand that mods installed through Vortex NEVER move to your data folder.
They live in your mod staging folder and a hard link to them (or a sym link) is placed in your data folder.
I can't tell you much about Bethesda mods - I avoid the Creation Club like the plague.
You don't say how you installed the non-Bethesda mod.
Correct way, if not from Nexusmods, is to manually download it and drag it to the Vortex Mod page (Drop Files). Then Install and Deploy.
