Found this over UESP: At the end of quest when you beat Miraak, he doesn't get impaled by Hermaeus Mora. http://images.uesp.net/6/66/Pc22.png One possible solution is to use the "disable" and "enable" console commands on Miraak. He will then get impaled.For some players there is no fix for the fight. So, Open the Console, Choose Miraak, xx01fb99 must be seen. Later write these commands; Setstage dlc2mq06 500 / Disable /Enable then fight will end. Hermaeus Mora will took the life of miraak and quest will be completed with out any problem. P.S For looting Miraak, add kill after the dialogs.I'd tried the both of the options, it's working. Worth a try.
