What do I do with multiple 'pl' and 'nativePC' folders?

even know both mods have pl folders? Do you mean to just put the things that are IN the pl folder in nativePC then just not worry about pl folders? -
What do I do with multiple 'pl' and 'nativePC' folders? I cant have multiple be named the same so how am I supposed to have multiple mods? can someone please help?
