I'm having the same problem and I've done the majority of the things that you've listed to troubleshoot. My friends on different networks and downforeveryoneorjustme.com can access the nexus with no problems. I can also connect to every other subdomain besides the Skyrim nexus and I have the same problem with NMM as I do with the launcher. In addition, my tracert looks almost exactly the same as yours.
