So I'm likely going to need a fresh install again then?

LOOT doesn't tell you, no. I did also try out BOSS, but it didn't fix the issues either. It showed 43 unrecognized when I tried it. And Wrye Bash doesn't show anything missing a master, I have everything needed for each mod. I tried deactivating both the major overhauls I downloaded along with anything dependent and that didn't fix the crashing either. This is actually the third time in the past 6 months this has happened, the past 2 I just uninstalled everything after getting fed up.

I'm using LOOT to sort, so I figured it shouldn't be a load order problem. If it helps at all, this is what crashlogger says : Crashlogger - Pastebin.com

I'm not sure at all what could be causing it, I followed the Bevilex guide and adding some others from the Sinitar ultimate modding guide, as well as a couple others. I decided to do a fresh install instead of trying to make it work. I reinstalled most of my mods I had previously except I kept to the guide you linked and my problems cleared up. So it was something I had previously installed incorrectly, removed incorrectly, or just something ruining my game.

This did help quite a bit, I also swapped out Landscape Overhaul Remastered for the Re-Remastered. It's toned down enough to be playable, but it still freezes often enough to be a major annoyance. Is there anything else you could suggest I replace or remove?

I don't think I have any conflicting mods, that I know of, my rig can easily handle the game, and I'm running my load order through LOOT every time I tweak anything. Can someone please give me some suggestions on something to help? LO - Pastebin.com <- My load order.

I think I have found the solution to the problem. Today I deleted a bunch of the mods from my Skyrim folder and a couple of the mods worked (only a couple might be cofliction but whatever.) I hopes this helps some other people to.

I'm having the same problems with mods but it started before I even started using mods from the nexus. It might be that my computer is crappy but it seemed to make all mods work since a few days ago. I also have Skyrim and SKSE updated to the latest version.
