undoubtably a necrothread but one massive issue is that you possibly ran the default launcher by accident so the game generated a 2nd skyrimprefs.ini in the install folder for the game, while also reading the modified skyrimprefs.ini through the mygames substructure. I found one under C:\Program Files (x86)\steam\steamapps\common\Skyrim Special Edition you may end up seeing another Skyrim folder within this system and that's where it'd be, just go ahead and delete it. It appears that a further issue is that in a skyrimprefs.ini is that the resolution are reading Height before Width, so swapping them may also fix an issue.
