Mod Selection, Mod Activation and Mod Help Needed!

Now that I can call myself a somewhat successful Skyrim modder I have come across something I didn't see coming. I just installed the first of the Skyrim HD - 2K Textures mods and when I tried to activate the second Skyrim HD - 2K Textures it asks,

 

 

"A Different Version Of Skyrim HD - 2K Textures - Skyrim HD v1.5 FULL Dungeons has been detected". "The install version is 1.5, the new version is 1.5". "Would you like to upgrade? Yes, No or cancel?

 

Yes or No and why?

 

Some of the mods I installed were downloaded and installed manually, shouldn't they show up in NMM? They show up in my Skyrim launcher though. Do I have to install/activate the mods in a specific order? Also from list below can somebody show me the correct mod order?
