One of these variables keeps the perk active but I don't know which one.

 

Did you try loading the save without mods? If you're able to remove the perk with the RemovePerk console command, then it's caused by a mod added variable.

 

By the way, I understand the CTD now, you have quite a few object variables that point that actor.

Yes, I have disabled most of my mods, at least, the ones where I think they might be causing this.
I can't disable all of them or I won't be able to load the save game.

Same here, I can't remove the perk with removeperk, although very few mods are active now.
PJMail has been able to reproduce this bug. Ok, it could be that he installed exactly the mod with himself that is left with me now. But very unlikely.

I couldn't find anything unfortunately, it looks like that perk is really baked into that save.. I'm sorry I couldn't be more help.
