There's been a few issues lately with zEdit's latest versions GUI/ Interface related. Results might also differ depending on Mod Manager or external execution of the Patcher.

Can't help on this one because i only used it for Patching mods with Scripts and thus i use Synthesis now for this very purpose.

Its also faster https://github.com/Mutagen-Modding/Synthesis

But in general Mod Managers play a big role.

For example running xLODGen-DynDOLODs tools with MO2 instead of externally, i had processing of .dds files that otherwise wouldn't be processed when i did it externally, resulting in more Data and better Matching Terrain LOD.

It may help taking a look into Tool - Mod Manager - Provided Scripts/ Patch and Mod Versions plus Changelongs.

For example an older zEdit Version had good results for me with an older Script Patch version when run externally without bugs.

Have you tried to downgrade zEdit to older version? I had errors with the newest one when patching TUDM, older zEdit worked for me.

Also - do you launch zEdit from your mod launcher?

if you run it separately it may not work with your mods. here's a good guide on correct installing of zedit -
