Russia2012
Let's say in my mod i rebuild an Imperial military camp and move the npcs to a nearby cell. I have noticed that CK will complain about the persistant character not being in their proper cell( i sometime feel like CK is like my exgirlfriend who no matter what I did it was always wrong) What would be the ramification of my moving the character out of its proper cell. Would it likely cause a crash or just mean that the npc will not be in the proper cell. Generally i do not like to delete anything from the vanila game. If i have a tree that is in the way i would just move it out of the way either on a hillside or have it lie on it's side.
Pragasette
I don't work much with the CK and wasn't aware it would warn you, but I know quests may look for objects in specific cells to fill their aliases, so you may break those quests - not necessarily causing CTD, more likely making a quest unable to start or progress to next stage. All of this unless those quests are automatically updated when you move those objects, but I wouldn't rely on that. In your shoes I'd look for what is using those persistent objects and check if they fill any alias by cell (without loading your mod: it may have broken some reference already). There may be other risks I ignore, so perhaps play-test those quests fully with your mod too.
