Did you run FNIS for Users? Did it give any errors or warnings? Might help if you copy/pasted the output generated from FNIS here (in a spoiler tag).

 

Also, it's a very bad idea to try to run the vanilla game start when using physics, as you see what happens. Get yourself an Alternate Start mod to avoid that.
