Vortex is unable to manage mods you installed manually.

In the example you used - delete Weaponsmith files (all of them) and install it again through Vortex.

If you have a lot of manually installed mods, use Purge to remove the Vortex installs and scrub your game directory.

Maybe even go so far as to delete the Data directory and use Steam to validate your game files.

Then Deploy in Vortex to get the Vortex installed mods back.

Finally, add back the rest of your manual installs, through Vortex this time.
