Cleaning up no longer needed textures and other files

Since I have played FONV Ultimate Edition in excess of 700 hours or more overall, through many characters and games with and without mods I now have just minor glitches when playing the game for short periods of time. Sometimes the background will flicker and some areas turn dark and other areas act as if I am trapped in quicksand barely able to move. I am almost positive this problem is due to left behind textures and meshes no longer being used. My question after that long attempt to explain is this;

 

Is there a program out there that can sift through the data (all of it) and clean out the not used or no longer needed data?

 

If so, please let me know how to resolve this issue. My current character has been played for approximately 100 hours now with some active mods running.

 

I will try to attach 2 screenshots of at least part of this problem. I can't add them here but will try another approach.

I have now discovered this is some type of mesh/texture problem. I have been attempting to fix this issue by reinstalling some of the mods I have added since the out-of-box original Ultimate Edition Game was installed on this computer. I found that after going through the majority of my installed mods that after a seemingly very long process I actually had some 'missing' textures and meshes that were there previously but somehow got removed when I was removing other mods that caused problems. In the process of doing this it changed my load order as well and I have since adjusted the load order to fix the issues I was having most of the time. Now, as shown in the above screen shot, this still happens. I close out the game and exit to desk top. I relaunch the game with the NVSE I have set up to accomplish this and I have a 50/50 chance of entering the normally. I just don't have the knowledge to fix this problem entirely it seems.

I have now decided to totally re-install FONV Ultimate Edition since I have run out of patience with trying to find the problems with meshes and textures I am having. I hope that after the re-install my game will function correctly without the mesh/texture issues as well as the CTD issues and the problem with bartering with any NPC causing a CTD.
