BOSS Manual Recognition?

Recently, I've installed BOSS to my system, which has worked beutifully in Skyrim and New Vegas(Games managed by Steam), but my FO3 has run into issues. Let's start with the real reasons for my BOSS issues:

 

1. GFWL. Yes, this frustating software that comes with Fallout 3 is creating further havok. GFWL rendered my system (Windows 8 x64), unusable in the extreme (I was ONLY able to play FO3). Naturally I "refreshed" Windows, and lost the Fallout 3 entry in the registry and thought that I'd need to repeat a frustating process far more carefully, until I accidentally launched the fose_loader.exe in the directory "C:\Games\FO3\", installed there to ensure that the files go unmolested. The game worked, astoundingly. I knew that I'd need to configure the NMM manually so that I could load all sorts of mods.

 

2. BOSS. Sadly, the GUI of BOSS doesnt let me manually configure the install location of Fallout 3, due to a lack of registry entries.

 

3. Windows 8. The very nature of the operating system has me utterly confused as to why FO3's install folder wasn't touched by the purge of registry files(Steam's whole folder {"C:\Games\Steam\"} dissapeared). I can run almost any mod now, but any external program (run from outside the FO3 folder) requires "laborius" clicking.

 

I'd like to know of commands in the commandline variant of BOSS that will register the FO3 folder with the program, or of an .ini file I may edit, or any other tip that you think may help.
