That's what usually happens if you use a mod in a "non-western" language (e.g. Chinese, Korean, Russian, Japanese, Ukrainian etc.) with an English version of Skyrim. Since your game is basically in English, it can only "understand" the western (Latin) alphabet. Signs or letters from other alphabets can't be displayed correctly - and will be rendered as squares.

 

Solution: Go through your mods and find mods, that aren't in English (or other "western" languages). Try to find an English translation for these mods. If you can't find one, you have to uninstall these mods - or live with the squares.
