Daggerfall Unity some mods not deploying

I had all my mods deploying before but realised the GOG version is an old version of Daggerfall Unity (DU) so had to do a reinstall of DU which has been setup successfully.

With this new install I have had trouble with some mods deploying, I have tried reinstalling all mods and two different deployment methods.

This is happening to about 6 mods I haven't done an actual count.

In the screenshots as you can see Birds in Daggerfall hasn't deployed.

I am confused as some are deploying but some are not. Please help me other than installing manually I'm out of ideas

EDIT: It is putting the mods outside the mod folder I don't know why.
