Ragged Flagon - Invisible Walls, Floor, Objects, and NPCs

It's been a reoccurring issue that whenever I go into the Ragged Flagon (not including the Ratway or Cistern), that I'm encountering invisible walls, meshes, objects, and NPCs. Collision is enabled on all (if not most) of the invisible objects, and NPCs appear visable when entering out of the zone of invisible objects.

 

I don't know what is causing this issue. I've tried disabling certain mods affecting the cell in the past. The invisible meshes don't always appear, but when they do, they constantly appear every time I enter.

 

I've checked SSEEdit, and here's the list of plugins affecting the cell 00016BCF:

Do I need to disable one or two of these plugins, or do I need to do some cleaning in SSEEdit? I've auto cleaned the rest of my mods that needed cleaning according to Loot (via Mod Organizer 2).

I'll admit I'm not familiar with that particular issue, but were it me, I might be inclined to debug by disabling (or uninstalling, if convenient) Skyrim Sewers and ThievesGuildLadder, since to me, they look like the most likely candidates, although you indicate it's intermittent, which makes it a bit more convoluted. When I see missing or blued-out world resources (walls, furniture, etc), for me, it's often that SKSE has broken or was broken upon loading (for whatever reason, bad save, glitched load, some mod I *just* installed on a lark that for whatever reason doesn't work with my game load), AND I often see other issues like my always visible clock, or other on screen enhancements failing to display, or displaying incorrectly. (at this point I try a game reboot, if fails, try another savefile - presumption that previous used save might be a bad save, and failing that, uninstall last installed mod usually fixes it)

I've haven't had this problem with Skyrim Sewers installed before. I disabled "Thieves Guild Ladder" and it did nothing.

Update:

 

I've did some reading on ELFX Shadows, and there's a bug with the Mod and USSEP Patch. I've ended up bricking my save with this glitch. The only safe way around it is a new game and disabling ELFX Shadows.
