"External changes detected" during batch reinstall

Hello, after getting some missing textures in Fallout 4 from mod-added textures, I decided to "simply" reinstall all enabled mods. I did so by filtering for enabled, pressing ctrl+A and then clicking the "Reinstall" button on the bar. Now, first, Vortex failed to reinstall any mods that I installed from disk. IT'd be nice, if Vortex could reinstall those mods from disk as well. But mainly, I constantly got the "External Changes detected" dialogue. My first question is, is that that supposed to happen? Because it seems like it shouldn't. And my second question would be, should I choose to save the changes (delete file) or revert the changes (restore file)?

The reinstall worked partially from what I was able to test. I chose to revert whenever possible, but now my Extended Dialogue Interface sometimes shows the default interface.
