Your updates always seem to break my game for a bit

I'm not sure why this happens.. My game runs fine. It has been running great basically since I've started to play Skyrim again, for probably 3 months now. Whenever I have to update the Vortex, it take numerous re deployment of mods and I always get inaccurate errors like the SKSE isn't in my install or this mod needs and update, or it cant' find something.  Nothing ever changes from the way your system stored my game, so whats with the error messages whenever I have to update Vortex? What can be done to prevent this as this takes up at least an hour of my day, starting and stopping, resetting everything until it realizes nothing was wrong anyway.
