Like I said in a previous post, I'm not sure that mods that modify lighting could make your game unable to load and crash. Well I've never had that problem.

But you mentioned you can't load the game after the "missing content" warning, assuming it worked fine before, so I figured it's worth a shot reinstalling the mods you were missing.

 

Can't open NMM at the moment, since it would take too long to load. In the 4.0.8.01 version of RLO (4.0.8.02 is just an update for some modules), I'll tell you in the archive where the files you're missing (from the screenshots you provided) are:

 

25 Major City Exteriors No Guard Torches

45 Brighter Dungeons

60 Adaptive Interiors Vanilla Weathers

75 Brighter Nights

 

Those above are the folder names that contain the files you need. But you're probably trying to install the update instead of the main mod, which is why you can't find the files yourself.

where do i manually put said folders?

You take the files inside the folders, not the folder themselves, and place them inside your Data folder. If you have NMM open while installing manually, I suggest closing it. After you placed those files in the Data folder, either open the Skyrim Launcher then enable the files in Data Files, or open NMM and mark them as enabled in the Plugin tab.
