Best practice/sequence for uninstalling mods? (via Bain)

Hi all, I've recently had this problem where I'm unable to load my saves after uninstalling certain mods?

 

And the troubling thing is they aren't even complex archives or overhauls, but simple ones like a single esp, or the removal of 1 esp and two (OBSE) ini files etc that screws up my saves, with that dreaded red tick...

 

Isn't wrye bash smart enough to be able to 'roll back' to the previous state (after using BOSS, rebuilding the patch) when you uninstall an archive/mod?

 

 

I just cannot believe that my saves are nullified of because I choose to remove/uninstall just one esp, like for an amulet or a single spell...I uncheck the esp first in the mods tab, then go to the installers tab, and right click and select uninstall for the particular atchive, but most times I can't even load the game, and if I'm lucky I can get to the main menu, but my most recent saves are screwed and I have to start a new game..

 

I'm using the standalone WBash version 304.3, with the GOTY Steam version, and I'm sure I've got all the crucial default settings enabled...
