CTD problems, uninstalling the mod won't fix

I got a new computer and I decided to pick up Skyrim again since I was no longer running on low graphics. I've come across a problem I've never had before. If I install a mod that is incompatible and forces CTD on load and freeze on logo (with music) on new game, uninstalling it does not fix the problem. In fact, it's so bad that I can uninstall every single mod, verify game cache, and Skyrim will CTD on load, freeze on logo on new game start. The real strange thing is when I run TES5edit it says everything loads properly with no errors. Running Boss doesn't fix anything since my load order is good.

This most recent time, it was installing immersive creatures that broke the game. I installed immersive creatures and ONLY immersive creatures at this install period, since I have been loading mods one at a time to make sure I'm doing everything right. I tried simply deactivating the plug-in and uninstalling it and my game still CTD.

I am running windows 8 (not 8.1 because of mouse lag problem), have nvidia GTX 760ti, and intel i7-4770. The only thing I'm seeing that seems abnormal is when I load up TES5edit, it loads skyrim.esm twice. Once at start, and once after update.esm. I'm not sure why it's doing this, and it may be completely normal. Either way, scrolling up and down the loading messages there are absolutely no errors and it says the background load completes.

Since the only way for my game to run again, even if I deactivate every single plug in and uninstall every single mod, is to actually completely delete and redownload the game again, this is a serious problem. Is there a good way to back up my game before modding again (create a zip file of my skyrim folder and if a mod breaks the game just delete the skyrim folder and extract the old files maybe) or, even better, a true solution to this problem? I absolutely love skyrim, but this is incredibly frustrating.

Is there a good way to back up my game before modding again (create a zip file of my skyrim folder and if a mod breaks the game just delete the skyrim folder and extract the old files maybe) or, even better, a true solution to this problem? I absolutely love skyrim, but this is incredibly frustrating.

If you use the Mod Organizer to install mods, it will install them into their own isolated folders (then reassemble them into a 'virtual data folder' when you run the game), rather than install them into the game data folder. This will allow you to retain a vanilla game installation regardless of how many mods you install.

This is the problem though. For whatever reason, this is not the case. NMM is installing mods directly into the Skyrim data folder, and uninstalling them is not leaving me with a vanilla game. If it was doing that, I wouldn't have this problem.
