Problems arising after merging mods...

I have several mods that I've been merging. I've merged them by the type of mod it is, such as Weapons, armor, etc. Now, When I load up those mods, they always seem to have errors in them, no matter what I do. I've checked, and re-checked every merged mod's base mods, the ones that I used to make the merged one, and none of them have any errors before merging. They worked fine for awhile, but I merged more mods into them after seeing if they ran properly in game before merging. Now when I try to load an exterior the game will crash as soon as the loading finishes. So, I want to know how I can get my mods to merge properly and not have any errors after the merging. I'm using Gecko to merge them.

If the mods are small, you could manually merge them with TES CS. You would have to rename a bunch of items and such with new form IDs. But if your mods are large and complex, that would not be a good option.

Some are small, but alot of them are pretty large. And I give them all new form Id's before I merge them so they all have a unique one.
