HGEC Khajiit issues + texture modding question

So I just got Elder Scrolls: Oblivion a few days ago, and I already seem to be caught up in the whole modding thing. It's to the point where I haven't even played past the end of the sewers yet (except for a few minutes here and there, without saving) because I want to have a final say on my character once i'm satisfied with my mod. (Which might be never. lol)

 

I've played with quite a few mods extensively to the point where I don't remember where anything in my folder is. (I haven't invested in a file manager for these yet. Are there any good ones available?) I'm not incredibly worried about that, as I can just clear it out and reinstall whatever I decide to stick with, once I'm happy.

 

Right now, I'm playing a Khajiit race. I'm particularily fond with the options given by the HGEC mod, but I've noticed that when equipping armour, even the standard spotted texture becomes all out of line, and one of the arms loses texture completely. I'd assume that this is because the texture is made for HGEC, and the armor goes over a stock body type -- but I'm not sure. Any hints on this, and other general suggestions? Is this an unusual error where it becomes time to strip everything and reinstall only specific ones? (I'm pretty sure I have a few other mesh mods like FF that I thought I deactivated/renamed, but might not have.) Or is this a problem that everyone has?

 

On a separate note, I have a few (not many) graphic editing skills of my own. I like to change things up for personal use (but would never redistribute.) One thing I've never quite gotten the knack of with 3D textures is how to make them perfectly seamless (particularily with something like tiger stripes, which I'm trying to create on my khajiit -- Slof's tabby isn't compatible with HGEC obviously, so I'm making my own texture using the layout of HGEC's base for khajiits.) Just how/where do people edit the base textures? Do you need more than photoshop or gimp to understand the basic texture for any one given type of mesh so that you know where to seam things?
