I looked of the Nexus site and downloaded the latest version of NMM. It seems to have somehow changed my mods because now when I try to launch Fallout, it just crashes before it even gets 5 seconds into starting up.

Do you have NVSE? but fallout would run fine without any mods.Do you mean using NMM? Starting from NMM? or what? - and does that mean it ran with no mods, but not with mods?
