By mouse sensitivity, I mean the sensitivity of the mouse in-game, in 3D interfaces, as I'm running around and shooting. This is different from the in-menu/in-PipBoy acceleration. I couldn't find one in FALLOUT.ini but I did find one in FalloutPrefs.ini (in user documents like FALLOUT.ini) fMouseSensitivity though I think it may be tied to the in-game setting if that fails, couldn't you try adjusting the mouse in Windows "control panel"?
