I had this roblem with the inn of ill omen after I had installed crafty bits, you could try to see if any of your mdos is causing it

(Remove the mods you installed lately)

I haven't found a way yet, but Im gonna try to fix it in the cs later ;p - I'll let you know if it works out, it seems somehow the interior got placed elsewhere from the npc's and door - if all i need to do is place it back, i'll do that

I am not familiar with Crafty Bits. I do not know if it is supposed to change anything at Wawnet Inn. If you decide it is not supposed to change anything there, then you can go in and mod-clean that portion of the mod.

If it is an object placement issue, you can fix it by using the CS to ignore and modclean out all changes made to interior cell "WawnetInnTavern."

If it is an issue where the mod replaces vanilla meshes with defective ones, then you can go in the CS to interior cell "WawnetInnTavern" and see which pieces of the inn have missing meshes. Go to your meshes folders and delete the meshes which are missing. This will make it so the computer will have nothing modded to refer to and will have Wawnet Inn be plain vanilla Oblivion. (It won't be broken and you will be able to actually walk on the floors.)

I'm a member of the craftybits team, although just as an armor meshmaker at the moment. You should go over to The Wormhole forum and let them know of any bugs you find. Craftybits does edit all the inns, but to my knowledge it only adds items to the innkeepers inventory. If something else is screwing up then please let them know what and where. Thanks.

There's an interior cell fix that's been uploaded... I think I downloaded it already, but I'm new at modding and didn't know how to use the file (it replaces the main file and so do the other fixes) And I have no idea how to go about "mod cleaning." I've tried using CS but can't figure it out... Something to do this summer I guess.
