Merging Mods

So I was working on a custom Mod when I accidentally saved my progress under a slightly different file name.

Now I have two esp files for my mod instead of one.

How can I get back to one esp file again without losing all my progress?

What do you mean by "get back?" It sounds like the utility you should use is TES4Edit. You do not want to merge anything. What type of mod is this?

Just use the later save file with the different name. It contains all of your work in it. The original esp is now an older version of the mod. You could rename the files so that your current working esp is whatever you want the mod esp name to be.
