Valgaror
I followed the instructions to create a merged patch with FO3edit, and it seemed like it worked like it should, but... activating the patch, it would run through the screens at startup - the Bethesda, etc. - but the menu to actually start the game would refuse to show up, no matter how much I waited or clicked or anything. Removing the patch, and it would work fine. Playing without it works normally and it's pretty stable in most places, so I guess I could just forget about it, but I've had a couple annoying CTD problems and that seem like one of the common suggested fixes. It doesn't really make sense that it'd cause a problem like that, is there something I'm doing wrong?

If the merged patch causes this, it probably means that you have other patches that are incompatible with each other, like a compatibility patch between two mods and one of the mods is the wrong version that the CP was meant for.
