Fixing neck seams and other common issues on a custom clothing mesh?

Hey everyone, I'm currently working on a new outfit and I need to fix the neck seam. I remember seeing a tutorial somewhere that explained how to do this... there was also some kind of command line tool to help fix the seam as well and I think other errors. Anyone know where to find this?
