I may be wrong, but I think if you run NMM once, it will ask you to associate it with the nexus mod site immediately. I'm pretty sure it always say download with manager, regardless of what mod manager you use.

I am having the same issue, i downloaded mod organizer after I already had nexus mod manager installed, and after uninstalling mod organizer, it keeps trying to open files with mod organizer and not nmm.

I had the same issue, I deleted everything that had to do with MO then I used the uninstaller, might not have to do that part.Then I uninstalled NMM, then I re-installed NMM and now when I download mods the go to NMM, hope this helps.

First you open up Mod Organizer and go to it's settings, In one of the tabs there you uncheck the Associate With Nexus box. After that all you have to do is uninstall. (NOT SURE IF THIS HELPS)You could delete it but to be sure there are no unused extensions left you should run a program like CC cleaner. Though in this case I think everything is in the installation folder. Afterwards you could delete the cache from your Browser if you want to be 100 percent sure. thats how I did it.
