Mod texture conflicts? When dropping textures into data files always

and since so many weapons have textures this is constantly a problem. What can I do? If I rename a folder will it invalidate its contents?

That is supposed to happen. Folders under textures will be different for each mod, unless replacement was intended, so you won't have issues due to that message. Just say yes/copy and replace.
