Using a Merged Patch with a Bashed Patch

I've been a user of Wyre Bash for many years now, however FO3edit being the first utlity released I adopted it as my preferred utility. Now, the thing is, I've recently had some issues with a few minor things in FO3 that I really want fixed but FO3edit lacks the functions to do so (mainly the Black Fog issue and a few tweaks. I'm running on an older computer).

I've tried just using Wrye Flash, but ran into some issues that FO3edit always seemed to fix.

 

Now how would I go about running both of these together. Do the BP with the tweaks that I want than create a MP. Than MasterUpdate? All suggestions are welcome. Or maybe other solutions.
