Nexus Manager - how do I know what order my mods should be in for skyrim?

In extremely general terms, those at the top will load in first and those placed lower down, if they conflict with any above, will take 'priority'.

 

that being the case, bigger more expansive mods that add a lot of stuff (new regions, new functionality, plethoras of new dungeons/quests) should go at the top as 'base plates' whilst smaller things (individual player homes, one off weapons to find, a single new NPC added to the game) should go lower down as they are more 'specific'.

 

this is a very general rule of thumb, I have always found it to be (at least) moderately successful.
