If you have somehow lost some of your textures, the easiest way to get them back is by deleting them. (How is that for counterintuitive and nonsensical-sounding.) You probably have some bad textures which are rendering as invisible. If you delete your bad meshes which refer to bad textures, then the game will revert to vanilla Oblivion on this point. The game will have to refer back to its original meshes and textures instead of using the special (and non-functional) new ones you gave it. So the easiest thing would be to look for the directory containing the deer mesh. You can then move it somewhere the computer can't find it, rename it so the computer can't find it, or delete it so that it most certainly can't find it. If it is just a mesh problem, then you won't have to track down and deal with the bad textures. It would be safe to leave them on your computer if they are not bothering you. But if getting the mesh out of the way does not solve the problem, then you will have to search out the textures. Hopefully they are logically named and filed. But if not, then you might have to use Nifskope to figure out what they are.

i dont use the BSA's... will that cause problems?

EDIT: i tried replacing the meshes, the textures, and your idea of removing the "deer" folder, but its only gotten worse: the eyes are now purple/pink, saying that i dont have the texture at all... even though there are there...

EDIT 2: ok, the skins are back... without my doing anything... now the eyes are the only problem left.
