Yes and no. The upgrade process requires that the old mods be converted to the new file structure. Some highly modified mods with multi branching scripted installers will balk at the conversion. Meaning they will have to be completely reinstalled. Once that conversion is done - OR the mods are reinstalled using the new version, it works just fine on Skyrim and the other older games. Sometimes those scripted mods cause the upgrade process to fail. there are directions on what to do if this happens that will allow you to go back to the old version - but some people thought it would be a good idea to delete some files before bothering to read ( if they bothered at all) - meaning the restore could not be done and they had to wipe all their mods and start over. (Somehow it is Nexus fault that they didn't read the instructions) Then, instead of starting over with the new version. insisted that they must go back to the old version. Before starting the upgrade BACKUP your files. Having a backup is always a good idea anyway - sooner or later you game is going to choke on a mod, or for some other reason, and that backup WILL save your bacon.In fact. stop what you are doing and make a backup of all critical files on your computer right now.
