Edwardgz
For some reason the mods that are not physically inside the fallout 4 mod directory, and are instead installed via some obscure variant of a shortcut, do not load ingame. I've tried copying a mod manually and it works that way instead. I'm not about to do this for over 100 mods though. Is there a way to get NMM to physically install the mods like the oblivion mod manager does? Edited December 10, 2015 by Edwardgz
NovacainXIII
Ensure your NMM settings are set correctly for Fallout 4. Have it run the discovery tool to find the install directory for your game.
Edwardgz
For anyone having similar problems I had to make a new copy of my nexus mod folder, and then change the trace log location, plus the mod and installinfo location to the new place, then reinstall all my mods one by one. You also should clear the cache for your mods. They all work now after that. Something went wrong with my previous mod directory.
