Mods Not Working - Empty MCM menu

Recently I had to fully reinstall Windows 10 on my computer after my operating system exploded from a bad update. Since Skyrim was on a secondary partition and I had lost all of my mods except for those remaining in its data folder through the Workshop (I switched over to Mod Organizer a while ago), I uninstalled everything and reinstalled. I then went through and re-downloaded all of my mods on the Nexus using a list I had made about a stable set of modifications I made to my game.

 

During this process, I did exactly what I did before and merged a number of plugins that I had tested to make sure they work together. This consisted of minor patches, hair/face models, and armor/weapons into separate .esp's. I know that these .esp's worked before because I tested them and it is a way to shorten my load order for stability.

 

Upon loading for testing, everything was fine until all of a sudden Mod Organizer wiped out all of the categories of my installed mod. Thinking that this would have no impact on the game, I digressed and loaded it up again. Now none of my mods that require plug-ins except for SkyUI load and there is nothing in my MCM whatsoever. I honestly don't know what to do and need help.

and were is skyui i might have missed it

those are a couple things i noticed did you try to merge the mcm mods together if so don't :P
