Troubleshooting an issue follows, but first:

Are NONE of your mods working? Add to the knowledge of this issue here:

PLEASE DO NOT guess at these things if you are troubleshooting. If you don't know please don't submit an answer to this if it isn't something you've already tested and confirmed for yourself, I don't want to throw out a bunch of false info that doesn't work for people. Stick to the facts when troubleshooting PLEASE!

Issue Description:

I had to reinstall my computer and after I did that and completely re-installing steam and Fallout 4 and making sure to edit all of my .ini's properly, none of my mods from Fallout 4 NEXUS are working and I use practically about a a hundred of them. I completely reinstalled my entire OS along with NMM and all mods I previously had. After playing almost half way through Fallout 4 the first time, running practically a hundred mods, trying to re-play the game not being able to use any of them is EXTREMELY dry considering how many bugs there still are in the game. No nude mods, no infinite jet pack for power armor, no fixed sights on weapons, no VATS distance increase, no re-texturing mods to run 4K textures with the GTX Titan X I'm running, I had the Homemaker mod running, that just CTDs my game now, had elevators mod running, can't use that...etc... How many people are running mods from the NEXUS and how many are experiencing the issue where suddenly none of their mods are working?! PLEASE assist if you are experiencing this. So far I cannot figure this out after extensive troubleshooting, but there is no way to uninstall any update as far as I can tell from Steam.

Attached you will find the list of mods I was running.

The NEXUS site won't allow me to actually attach copies of my Fallout4.ini, Fallout4Prefs.ini, or my Fallout4Custom.ini so if you are working on troubleshooting this issue and you want them from me please PM me and I will get them to you.

So far this issue is very annoying because I want to get back to playing Fallout 4 but as far as I can tell not even the simplest of my mods is working right now like changing the player's eye colors, and I install ALL of my mods with the most up to date NMM.

Questions I can think of that I need an answer to that may be related to this:

Q. Does ArchiveInvalidated need to be running for Fallout 4 to get mods working or does it even operate within FO4? (I know it was needed in FO3 but for FO4 I'm not sure.)

Q. Does FOSE operate within Fallout 4? Could that be affecting the performance of mods?

SPECS:

I am running 32GB of DDR4 2800 memory

8 Core I7 5960X CPU

GTX Titan X GPU

1200 watt PSU

out of a Thermaltake Core X9 computer case

On Windows 8.1 Pro x64

PLEASE DO NOT guess at these things if troubleshooting. If you don't know please don't submit an answer to this if it isn't something you've already tested and confirmed for yourself, I don't want to throw out a bunch of false info that doesn't work for people. the instructions i followed are here- http://i.imgur.com/r0zwRdJ.png
fallout4custom.ini - http://i.imgur.com/cfoHiZr.png
files in the data folder - http://i.imgur.com/m3NJWRe.png
still not working, as u can see i have a texture mod for the gas mask which makes it black (mask is still green) and a ui mod (ui is still vanilla), ive looked to see how many mods are actually working out of my list and i havent seen effects from any of them except one mod that makes my game crash (crafting workbenches) when i try to go to the menu the items are in. this is a known bug and i tried the authors fix but it didn't work. this leads me to believe that the mods are somehow partially installed?....if they can cause a bug but none of their effects are in the game :/

These are the instructions i would use because they worked for me. In your fallout4.ini.... not fallout4prefs.ini. Make sure there is nothing after the equals sign on this line found under [Archive] sResourceDataDirsFinal=. Too override this setting and make sure all of your loose files get loaded correctly add this line under the archive tab instead.

bInvalidateOlderFiles=1. Now your loose files will load. If you have a fallout4custom.ini these changes will need too be made too that ini as well. Then in both of your fallout4prefs.ini , One which is located in in documents/mygames/fallout4. And another inside the fallout4 folder of your game dir. Too locate right click on the shortcut of your game and click open file location. Then double click on the Fallout4 folder that is inside of your Fallout4 folder. The path too my fallout 4 is C:/users/name/programfilesx86/Fallout4/Fallout4. So it is Fallout4 folder inside Fallout4 folder. Change the ini in documents and the Fallout4 folder too have this line under the [Launcher] section. bEnableFileSelection=1.This will make your plugins load. Now you must have nexus mod manager or some other launcher too launch your game because after update 1.2 The game launcher automatically disables your plugins. Also recommended you make all your ini read only , after changing them. An easy way too do all of this is just too have configuration tool by bilago found on the nexus. This tool can do all of the work i just mentioned with a few clicks. And also get nexus mod manager too launch your game with and select which plugins you want loaded. I hope this helps somebody.

My apologies after looking at all of your ini The only thing i mentioned to do differently is to make sure both of your fallout4prefs.ini have the correct lines. Not just the one in documents/mygames/fallout4. And also make sure you launch the game from nmm. And if you dont use configuration tool by bilago i highly recommend that. If your using fose to launch your game maybe try nexus mod manager too point to fose instead of fallout4.exe So you can launch fose through nmm.

Are those the full .ini files? What program are you using to display those? They look great!

Located in the steamapps/common/Fallout 4 folder but they aren't all there. The only one I saw there so far was the Fallout4Prefs.ini and it was NOT the same as the one from, My Documents.
