Request for help in restoring a clean version of the game

Short version: I've been handling things improperly and want to get things back on track. I'm not sure what information is relevant to fixing the game, so below is just a lot of context.

 

I've been attempting to troubleshoot problems I have previously caused by modding. When I first started modding this game I did a bad job at carefully looking into how to properly handle installing mods, and I'm afraid I caused problems somewhere that I can no longer fix. I have been using NMM to handle most of my mods but have tried installing reshade's manually. When I first started modding everything worked fairly well (with crashing about every 2-3 hours), but shortly after as I tried installing more mods the game began to freeze more often. When I tried uninstalling mods to isolate the problem the problem only got worst, even when I was running the same setup that had previously worked. It is important to note that the game deteriorated even with the use of script merger.

Regrettably at this point I got impatient and deleted all the data in:
C:\Program Files (x86)\Steam\steamapps\common\The Witcher 3

It's at this point where I think I caused a permanent problem for using a modded version of the game. I forgot to use NMM to uninstall the mods before I deleted their files in the game folder. I opened up NMM at this point (which also may have been dumb) and the mods were still listed to be installed in their respective categories . I tried uninstalling the mods at this point and received the following error:

I uninstalled NMM, and then I reinstalled the game from Steam. When I reinstalled NMM the two mods were still there. Ultimately I copied the mod files from a previous backup back into the current W3 mods folder. At this point I was able to continue my previous saved game without frequent crashing.

 

I had a few basic mods in the mix at this point (5 total) and experienced crashes every 2-3 hours. I read the information regarding these mods very carefully and felt confident in adding STLM and manually installing "STLM 2.1 Enhancement Reshade and Extreme Settings Tier". The game began to crash super frequently (within 10-20 minutes), I uninstalled the ReShade preset and then the time between crashes consistently became 45 minutes to an hour.

 

From here on out I've tried working backwards (uninstalling STLM)and the crashing has become super frequent (within 10 minutes). I also realized I had not been backing up my C:\Users\Austin\Documents\The Witcher 3 folder. But had tried using previous working versions of my Witcher 3 steam folder

 

I want to restore a working version of the game. I don't know how to resolve the NMM mod uninstall problem. I don't know what exactly is causing my game to crash so frequently and I'm not sure what actions are necessary to repair the situation, as well as to keep it from happening in the future. I would like to continue my saved game if possible but am also alright with starting a new game altogether if that is what's necessary. I figure I will try backing up my data better, then deleting the Witcher 3 folder in My Documents and steamapps/common, then reinstalling the game, as that had worked fairly well previously (although that time I did not delete the My documents folder). I would appreciate any input of any of these issues, and would appreciate any links/information to follow up on. I've become more thorough throughout the troubleshooting process but am afraid I'm missing something basic, and can't find what.
