davidlallen
This is a common problem. You cannot successfully lower terrain in the main worldspace. The game keeps a copy of the terrain called "level of detail" or LOD. In other fallout games, it was possible to rebuild the LOD, but in FNV nobody has done it successfully. Since you cannot rebuild the LOD, when you lower the terrain, the LOD "shows through". You can raise terrain; or you can add buildings. In this case the LOD is still not updated. So, from a distance, your building or raised terrain is not visible; it pops into view when you get close.
SpeedyB64
That is the LOD (distant land) terrain. This is one of the reasons people rarely edit the main worldspace. The LOD terrain is not really fixable unless you regenerate it for the entire worldspace.
