I need help creating a patch.

I'm guessing that you loaded your mod as the active file, instead of making a new one with your mod as the master file. This would explain how you end up with two copies, as your patch would be a full copy of your mod with a few objects moved.

 

You want to make sure that your mod is selected when you load the GECK, but not set as the active file. You will now be working on an empty plugin with your mod as a master. Make whatever changes you need to make and save the plugin. Records from the patch will now override those found in your main file.
