For the options on the left, more is better. Even if the option has nothing in it, check it. Wrye Flash will skip over it if there's nothing on the right box to merge/mess with. The Tweak X sections are optional, mostly flavor things. But before you press Rebuild Patch, go through the options on the left that you've selected and make sure that they have mods selected, otherwise rebuilding the patch won't do anything.
