JackTrenton
I just found Croup Manor. It looks like a good man cave. Lots of space in the mansion to put stuff. Maybe a little too big...
nolgroth
Hangman's Alley. You don't have to slog through Diamond City to get out into the Commonwealth and it is centrally located. It is not too big and, with the Local Leader Perk, you can dress it out with crafting gear.
CyrusAmell
If you are doing Survival Mode then Hangman's Alley would be an ideal location for such a hangout. It's small, right next to Diamond City, and right in the middle of the map. For Institute players, it is the closest location to your exit teleport (Survival Mode limits teleports exiting the Institute to just outside CIT Ruins). Now, the big problem with Hangman's Alley are all of the headless corpses and severed heads arrayed around the front. I was able to delete them using console before transitioning over to Survival, but if you character is particularly ruthless then he or she may not be bothered by them. JackTrenton
Yeah my character is a good guy, so having headless corpses and raider mutilation art hanging around isn't his idea of exterior decoration. Way to go Bethesda, putting that crap just outside of the work space so we can't delete it.

You would have to wait for bethesda to fix settlement cell reset bug with mods like "Spring Cleaning", etc, so you can safely remove those. nolgroth
If you are on a console like X-Box 1 or PS4, then yeah, you are out of luck. On the PC, you can open the console with ~ and click on each item you want to delete. Type "markfordelete" on each item. Here is the important part; the cell needs to reload before you will see the changes. A save + load or traveling (fast or otherwise) should do the trick. A lot of times, what seems to be a single component is often several components that are stuck together. Sometimes, objects that are deleted come back, though I mostly see this with potential inventory items like weapons (the stupid tire iron that sticks out of the dog outside of Sanctuary for example). For me, most of the bodies are outside of the settlement, so I build a high wall on the western entrance and leave the eastern one locked with the chain. I only use the narrow alleyway that enters from the north/river front.
